I can not advise anything, but the topic is interesting, I subscribe to the answers. My opinion is that if you have been given a visa, this does not mean that you can fly from southern Cyprus. You have to fly there first :) But that's just guesswork :)

If you were given visas with the same passports, there is no problem. The suppression of sanctions against visitors entering / leaving through the TRNC was a condition for Cyprus to join the EU, this is enshrined in law.
Therefore, you can enter Southern Cyprus on a pro-visa through Larnaca / Paphos or on a Schengen / standard Cypriot visa through any airport / port of Cyprus, including the North.

The final decision about your entry into the country is made by the border guard. A visa (pro-visa) is not a 100% guarantee of entry. Marks in the passport about the departure from Ercan? When I was in Cyprus (Greek), we have friends living there. We traveled from there to Northern Cyprus. During the border crossing, upon request, we mark the entry and exit on a separate piece of paper. So that there are no further questions. The border guards do it.
